Viet Cong were an independence movement, originally formed to get the French colonists out of Indochina; hence the sympathy for them on the left in the US. The VC leader, Ho Chi Minh, had originally hoped the US would support him (he was much influenced by the American Revolution, not unlike the Egyptian protestors a year or two ago). The reasons why the US came in on the other side instead are so completely fucked up and lunatic that it's hard to distill them in a comment, but basically it comes down to WWII, like everything else. So, Godwin.

Hence, VC flag = shorthand for Let's GTFO of this country and leave them to sort it out themselves. Also insert here: South Vietnamese puppet govt installed by US horrendously corrupt and hated by VN citizens; US antiwar movement still more than a bit starry-eyed about Lenin and Mao; refs. to some guys named Mossadegh and Arbenz; and pro-war voices in US wholly unable to come up with a coherent explanation for why we were there at all. Cf. Afghanistan, 2004-12.

Meh, I'll give the Christianists a pass on the Vietnam War thing. It's not as if any other textbook anywhere in this country mentions My Lai, or Calley, or any of the rest of that shit. Or the Vietnam War, for that matter. Not to mention that Calley never fucking went to jail.

Forgetting the past is what this country was founded on. Why change that now?

Well, why should they waste their talents in a war so clearly sabotaged by pinko-comsimp traitors? Once they saw the handwriting on the wall, they knew they would have to bide their time and wait for an age where their talents would be allowed to shine. There was no point in going off to kill actual communists in some tropical hellhole when they needed to prepare for a time of imaginary communists (or Hitler in some cases). To this end they husbanded their strength in seeking learning and wisdom...or, in at least one case, sitting in shit encrusted pants for weeks while learning to play the guitar.
